Any part of the green circle is exposed copper on both top and bottom sides. From here you could subtract layer 2 from layer 1 (1-2) and assign the results to layer 3. Before you draw anything though, go up to the options bar and set the layer. Or instead of subtracting one layer from the other you could do a boolean XOR. This conversion can simply be done with the LayoutEditor. By choosing XOR, you are creating a new polygon wherever the two layers are different.
